Joe and the co-op opted to cut stringer out if he didnt end the beef so barksdale could keep selling the good shit. Here co-op opted to have joe pay for the lost shipment because joe was in charge of getting and distributing the shipment. Thats why marlo gives extra cash to cheese for more packages and to short someone else, joe was in charge of the orders. The differences are that the co-op didnt need barksdale, they wanted them so they could get the prime real estate (the towers) later on these towers get destroyed anyways, but the co-op used the supply as leverage to stop the war. In this scene the co-op doesnt have leaverage, they only get the supply because of joe and thus without him there business falls if they cant fix it. If stringer did what joe did and threatened to drop out the co-op wouldn't of cared but here they do because they need the shipments
Ironically, it's Prop Joe's fault that Marlo distrusts security. He manipulated and lied to Marlo previously that security at his poker game colluded with Omar to steal the money. Now that Omar stole the shipment, Marlo is suspicious of whoever was in charge of the stash. So, to save his nephew, he set a meeting for Marlo to meet his connection. This is the beginning of his end.
