The guy who adapted the book into a musical confirmed that Michael is gay and Jeremy is not straight (therefore most likely making him bi) and that Michael was pining after Jeremy the whole musical, but “whether that be romantic pining or platonic pining, I’ll let you decide”

1. I would argue that while we do get the heterosexual ending, Jeremy asks Christine out and she says yes. Given that we don't know how the date went, it's entirely possible the relationship never happens.
2. I love the hell out of this show, but it has a woman problem. As in the women kind of get pushed to the background and aren't nearly as well-written as the men. Even Christine. I really wish we knew more about her, because I honestly find her to be the most relatable character in the musical.

Honestly I think it's good that he ended up with Christine for the time being. I however think that it would be good to see them break up as it wasn't stable to kinda just show the side of being with someone you don't fully understand and know yet. I think that after splitting on good terms Jeremy can move on with Michael. I've missed you, Alex.
I think that Micheal is 100% a sexuality that is attracted to guys and likes Jeremy even if he does not realise it yet. Jeremy is more tricky but I do feel like he has not fully "found" his sexuality yet as I believe he just pines after Christine because he thinks he likes her and everyone around him is hooking up so its what he should do. I feel like he never puts much thought into why he likes Christine and he actually never really says why in the musical at all. I believe that after the events in the musical take place Jeremy will start to understand this and may find out he is not straight and maybe lean more towards the guy who has been by his side the whole time, Micheal.
Anyway, this is just my opinion so... ;-)

My personal opinion on everyone’s sexualities based off of extensive investigation in the script and songs (I would like to hear your views too):
Jeremy: Bi
Michael: Gay (pride flag on his sweatshirt..... like obviously??)
Christine: Aro/Ace (only agreed to date Jeremy because of the “hero complex” where he technically saved everyone so she mistook gratitude as love)
Rich: Bi (obviously)
Jake: Pan (I mean look at the way he and rich interact, but also Madeline and pool proves he’s not gay, and I felt bi wasn’t what he would want to identify as)
Brooke: Bi (Jeremy, and Chloe)
Chloe: Pan (Jeremy and Brooke)
Jenna: Lesbian (No male love interest.... seems a bit too obsessed with Cloe.... the way Chloe sounds annoyed when Jenna called makes me think she calls often..)
Squip: Aro/Ace (he is a computer.... he can’t feel those emotions)
Mr. Reyes: Gay

I honestly think it would have been a better ending if maybe Christine rejected Jeremy because it was obvious that everyone still needed time to get better after the incident and it kind of contradicts the whole "finding herself" that she was so adamant about throughout the second act. I just really didn't think that immediately jumping into a relationship after all the self loathing (Jeremy) and insecurity (Christine) was a good decision for an ending.
+Black Onyx > I think another reason why Christine didn't reject Jeremy was because it "would be easy". She's stated in the musical how she likes theatre because it's "easy" and she reads from a script, telling her what to do.
She just got out of her presumably first relationship with Jake, and getting with Jeremy would be "easy" since she might get the notion that it'll quicken her recovery from the breakup, and since Jeremy has been pining for her for a long time. She's also hinted at being a heavy romantic, so maybe that's also another reason why. And since Jeremy has done so much to be with her, she also probably accepted his request because she wants to give him a chance, especially after all that.
Those are the probable reasons why she would accept to be Jeremy's girlfriend.
But yeah, i would agree that it wouldn't be wise for Jeremy and Christine to get in a relationship so quickly post-SQUIP. Especially since Jeremy has to patch up some issues with Michael. Since Michael has clear abandonment issues, especially after Jeremy left him in the bathroom, Jeremy should focus on his current friendship rather than diving into a relationship instead, probably worsening the friendship between Michael and Jeremy, since Jeremy would have other presumed priorities such as a girlfriend. Since Michael has issues with abandonment, this would leave another harsh blow.
Jeremy also probably has trauma and shit self esteem and a whole bunch of other unpacked issues from the SQUIP, so a relationship is the last thing he should engage in. So, Christine and Jeremy's relationship would have more negatives then positives especially after fresh post-SQUIP.

Anyway, during the play, the SQUIP tells him to interrupt the play and basically breaking the fourth wall of the play to its audience. Jeremy announces his name and declares his love for Christine, only to get laughed at. Christine, obviously gets mad because Jeremy had just ruined the entire play for her. Jeremy is embarrassed, everyone else still laughing and giggling at what had just happened. He finishes his scene, but backstage he gets rid of his costume, rushing to get home. But because he doesn’t have a car, he has to ask Michael for a ride. You may be wondering where the SQUIP is now. He shut down himself, thinking he couldn’t fix this and get Jeremy back with Christine. Jeremy’s breaking down in the hallway, only for Michael to notice. The SQUIP soon comes back on after Jeremy keeps fussing at it. The SQUIP tells him what happened, while also telling Jeremy to wait until a new SQUIP comes out on the market. The SQUIP sees himself as flawed. He tells Jeremy to drink Mountain Dew Red to get rid of him. Michael basically takes Jeremy home, giving him Mountain Dew Red to get rid of the SQUIP. And that’s basically where the book ends.

Ok, the thing is in a Q and A someone asked why Nicole (Michael's Girlfriend in the book) wasn't in the musical, Joe Iconis said she wasn't important enough to add and if was added, Michael would have preferred a Nick! If Jeremy had actually had confirmed feelings for Michael, but once he took the squip, it started to block all of that out, instead focusing on Christine.
The rest of the story kinda goes like it normally would and Christine turns him down, because she’s ace and not interested.
They fight and shit and then at the end, when Rich has his ~biphany, Jeremy is like overflown by his feelings for Michael and when Rich asks him if they are boyfriends, he just starts crying, because of his feelings and obviously because of what he’d done to Michael and their friendship.
But he confesses awkwardly and they kiss and officially become b o y f r i e n d s ✨💕
