This year is my 10th anniversary watching One Piece. I was 18 when I started, and until then there wasn't a scene in any anime that made me cry, not tear up. I shed tears in Nami's, Chopper's and Robin's arcs, but until the "I'm sorry" I think I never cried so hard in my life, so much that my family came to see me worried that something happened to me. To this day is the only scene of One Piece that still hurts like the first time, and it's the only scene in any anime that still makes me cry. RIP Merry, the only Strawhat that we've ever lost.
Franky might be crying and emotionally invested, but for sure he’s taking notes on that moment on how the SH loved their ship and treat her like one of their own. Merry was Franky’s blueprint on building Sunny.
Those pieces of media are master pieces to me, those pieces of media that gave us the empathy to feel this pain are truly memorable in my books, because I can watch "N" number of times and I will always cry like the first time, I'm 31 years old and I still cry when I watch Merry final moments, Ace's death, Nagisa and Ushio from Clannad After final moments. There are animes that just grab or hearts and squeeze so much that we can't help but cry.

And it's "an inanimated object gaining a will and conscience of its own after being cared for and beloved by its users" - a fantasy trope that is ubiquitous in both Japanese litterature *and* nautical folklore, - that breaks your suspension of disbelief? Really?
So, for a serious answer, during the skypiea arc we get introduced to the concept that when a ship is truly loved by its' owners, in this case it is the immense love that Usopp has for Going Merry, the ship or love of the ship basically "births" a spirit (known as Klabautermann) that takes on the will of the ship. In the arc the spirit can be seen (or maybe just heard) doing minor repairs to the ship and I believe that is what is being portrayed here, it wasn't necessarily the ship itself but the spirit that was born from the love of its' owners controlling and talking as though it was the ship. It is a very rare occurrence even in the One Piece universe to the point that most shipwrights don't even believe in it despite how much they love ships thus why Iceberg was so surprised and slightly confused by the voice. It's still a little out there even for fantasy, but it did have a setup so it wasn't just plot convenience to save the Strawhats.
I heard that the actors had to record this scene several times because it was hard for them not to cry. This tell the ability of Oda to make a story.
Same with Oda drawing and writing the manga. He had to stop so he wouldn’t get the panels wet 😢
