I'm not gonna pretend to know how pro table talk works but at an amateur level saying "I don't think you have a queen" means "please, please call me with a queen", meaning he can beat them. And sure, you could think through that and do the opposite but that's a lot of logical steps for how quickly he responded "not a queen".
So, you try and get a lot of money in with hands that are usually good but vulnerable to being outdrawn...then what do you do when flush and/or straight cards come in? I feel like if I stop the aggression, it is a sign of weakness, and they will often steal the pot. If I continue the aggression, I am betting into a better hand. How do you cope with this tricky situation?
Stack depth determines strategy. The deeper the stacks relative to the size of the pot, the more valuable draws become and the less aggressively you should play made hands. The reverse is the case with shorter stacks. Ideally with made hands you want to get most/all of the money in, but that's rarely possible, so in high stack-to-pot ratio situations you're better off playing cautiously on draw-heavy boards and aggressively on dry boards.
he could have bet more on the turn too... a pot size bet (anywhere from 430-500k) on the turn over the 350k option sets up a pot-size shove on the river.

I don't know the structure but the question for me would be is he bluffing on the very first hand? If he isn't, he most likely has us beat. I'd probably just call though, trips HU is a monster, if he has my hand beat so be it. I don't think as an overall strategy you can fold this hand and be profitable.
