Attacking Michael in FNaF 2 and Pizza Sim, the entirety of You're the Band and likely UCN all have strong proof that The Puppet is not only aware of her position, but also has motives that don't correlate to vengeance, rather protecting the kids. Puppet wouldn't hate Afton, at most, she'd be weary due to them being a notorious child killer, albeit still one that likely can understand The Puppet's reasoning.
