Wow... I guess since we are talking about Pokemon Main characters from anime, games, manga, spin-offs, i'm both surprised and disappointed that the diamond and Pearl adventures Manga series featuring the Main character Hareta (a trainer who lived with wild pokemon, and his supporting ally, Mitsumi.
Hareta: probably the only pokemon protagonist to headbutt a legendary pokemon to stop it from raging.
Mitsumi: Was formerly a Team Galactic Grunt, converted to a hero due to professor Rowan, and then became a temporary villain during an arc of the manga, only to switch back to the side off good afterwards

For Misty it is true that in the anime she isn't the only gym leader of Cerulean city but rather 1 of 4. She even fights Ash for his badge. So she just becomes the sole gym leader latter in the anime
Lets be honest the pokemon manga is realy great and more people need to read it not for the stories just for the characters and the over all mature tone it gives. I personally loved the ruby and saphire arch but i hope im not the only one who loved the manga :')
There's also more than one manga. Since you mentioned "Ruby and Sapphire arc" then I assume you mean Pokespe, but there are dozens of titles out there.
