It was a bit of foreshadowing. *Since not everyone in the party has social links, they all get their level 2 Persona during the main story. Akihiko was the first to get his with Caesar. The upgraded personas only became tied with the social links starting in P4. *You'll be able to go into Shinji's room later to get his stuff you had equipped on him.
