That is normal. After each coat of polyurethane, give it a light sanding. Also, if you are using a roller, make sure you smooth it over with a brush before it starts drying
Do you ever stain / finish the wood pieces prior to assembly? I wonder if that would make it easier to avoid some of the darker areas in the corners (not on your rack, but just in general).

Looks lovely, I to like to use pallet wood and reclaimed timber from time to time. I have made a few of these now all slightly different.
I like the rustic look you get with pallets.
What about the screw/nail holes?

I guess you could, but all of the pieces would have to fit perfectly because you won’t be able to cut them without exposing the unstained wood.
How about the wall mounting process?
I eventually mounted it with 2 screws in an inconspicuous place, directly into wood beams behind the sheetrock wall
