When she's assigned to recruit him, she's obviously nervous, which is a different form of fear. I think the fact that he would have killed her without Thor's intervention is what scared her. It's only natural to be afraid of dying, especially in such a violent way. Sometimes not even the most brutal or intense training can take away our basic fears and instincts. It all depends on the person.
