Given the group, yes, they are that overbearing, dunno about Yan but Privaty is a tsundere, Rapunzel is a bit hard to talk to when she is in Lewd mode, and Isabel is a yandere, they can be a bit overbearing considering the tropes they portray
I'll put the TL;DR at the top for ease of reading: In this case, the Commander had absolutely 0 choices in this scenario. In chess terms, it was one zugzwang after another. You have to understand the situation. The first two Nikkes to arrive live in their own world: Isabel, the yandere, did not doubt the note one bit but tied you up "just in case" (remember Nikkes are way stronger than humans, so no way to resist there especially since isabel is capable of murdering anyone that interrupts so no way to call for help loudly) Rapunzel arrives and sees the commander toed up to bed and half undressed, which triggers her wild fantasies about her and the commander, which prompts her to start undressing you further. After that, one of the two more "reasonable" Nikkes arrive, but the damage for a misunderstanding has been done, so the commander hides Rapunzel and asks Yan to remove the ropes that are tying them. The problem is Yan misunderstands this as an invitation for private time and tries to head for the shower where the (very dangerous) yandere currently is at. So the commander tries to use any excuse to prevent both a misunderstanding and a potential all-out war in his room while he is tied up. The final nail in the coffin: the least reasonable of the last two Nikkes to arrive is now here, Privaty arrives, and well, we all know how this ends as she is very prone to misunderstand and make crazy theories. Luckily for him it was a dream, if someone decided to do this exact thing as a prank it would actually happen for real.

There are times where he should be standing up for himself like that time he was sent to the Outpost even when he figured out that he was thrown into a suicide mission. Of course, nothing would've changed. But he wouldn't just sit there in front of Anderson. He does talk back when the writers says so, but not everytime it's needed.
If I'm not mistaken according to some sources(my source is Vesti's bond story so I can confirm) Nikke still has "that" fucntion in them I don't know if they can have children but they have "that" function
