Sir, how would you know the direction of current wether it is against or in favour?

Vinay Singh you would know from the fact that most rivers flow outwards towards the heigh seas, although tide can still be a factor (which is typically known). Other then that you will notice from your log or gps as your speed over the ground will be less then that through the water.

Sir, since "the vessel overtaking has to keep clear of the vessel being overtaken" so if vessel A alter its course to STBD, would it be a wrong action ?

no .....overtaking you can alter any side if it is make sense
