The middle board, the one his arm reaches through pulls inside of the crate. He slips out the missing plank area between the ropes and pulls it back into place once outside.

The sequence from 2:52 to 3:22 seems unrelated- apparently from a different event or from cinematic footage. The box underwater lacks the affixed cylinders of pig iron seen above water, and the arms that reach out from the box have shirt sleeves even though he entered the crate with arms bare.

He probably escaped from under the box while they were tying it and he waited under the bridge and he would swim to where the box was lowered

He was likely out of the shackles before the box was even lifted into the air, and I suspect the bottom of the crate was rigged to allow him to easily lift it up from inside.
