Boobeyes kind of looks like he's related to the Blader class enemies from classic Megaman. That and/or Auto. My headcanon for him is that he's actually an old robot from Dr. Light's era, installed as a protector of the armor capsule. He fights you either as a test of X's capabilities, or because he's just a simple mechaniloid that doesn't know friend from foe. Possibly both.
According to some guide book, he was an entertainment Mechanaloid or something that did Robo Sumo. But that's silly. But in real life, Auto was definitely somewhat based on his design seeing as MM7 came out a couple years after MMX.
Considering how large he is, it's possible that at an earlier point in development he was meant to actually be the ride armor that Vile uses, with the "head" section on top being like a sort of protective covering. If this line of thinking is correct, I'd assume that they replaced this with the final design so that you can clearly see Vile piloting the mech, and to make the mech he pilots visually suit him better. Not wanting their already existing work to go to waste, it makes sense they would have simply moved it to being a miniboss in another stage.
My guess is that boobeyes was killable in the intro stage and there was no “Vile part” in the fortress stages, which is why the spider is the main boss of the stage and Vile is the mid boss, because it was added much later, after all the bosses was already programmed.
RT-55J in the poster is probably a hint to him still being in the game. And lorewise, probably assigned by Dr. Light to guard the Armor upgrade and test X.
Boobeyes could be a ride armor, and zero's sacrifice destroys the armored torso skirt, revealing vile. But then you'd see Vile's appearance way too late or it's just plain difficult to animate the sprite, so they just went with destroying the ride armor entirely
RT-55J is supposed to be a repurposed Auto from the Classic series. It would explain why they have VERY similar designs and why RT-55J is guarding a Light Capsule. Not only that, but the "RT" could mean Auto's Japanese name, which is "Rightot".
I think Boobeyes is just meant to be the first boss, not a recurring villain. Similar to Glass Joe being in Promotional material, he’s important because he’s the first guy you fight
In real life, it was probably just a visual reference since Mega Man 7 released two years after Mega Man X. But in-universe, it's definitely interesting to think about
i really thought he was some kind of twisted version of Auto, but i'm glad they saw him too goofy to be a real threat, imagine playing him in Maverick Hunter X.
Assuming Boobeyes did have originally have Vile’s role. I can see why they replaced him. Because Rival characters tend to look very similar to the player character. A giant mech looking bot doesn’t fit that criteria

I could see BoobEyes as a big obstacle he has to overcome like how Vile acts. From his design and how you fight him, I could see him being cocky on how useless X weapons are against his armor. He could be a taunting, chuckling and cocky vilain, only to lose his outer shell when Zero breaks it last minutes. Maybe he'd even have a more intimidating, but now vulnerable, body once his "smile" is broken off.
I think this was an early idea for a big boss fight before going to the "robot master select screen", then start using this same idea for MM X 2 to later main games.

X-Hunters and Nightmare Police for sure. Repliforce was on extended art, but I would have to double check.
A lot of those characters were missing from boxart; Lumine for example is only in silhouette on the box.
