Are you sure you have tuned to open E? I tuned my guitar open Emaj as per your instruction. The fingering for the 4th "chord" (7:27) E, A on 7th fret. sound very different from yours. It's closer if I use 6th fret on E string and 7th on A (B) string. I am baffled!
Hmmm, yes it's definitely in open E; and you have the capo on the 2nd fret as well? (The capo wouldn't make a difference for strings that we're fretting, but it could definitely cause them to sound bad with the open strings) In this tuning, those top two strings on the 7th fret should be a B and an F# ; maybe try taking your tuner to those two individual notes and let me know if that's what you're getting.
that "weird" chord I think is what is sometimes referred to as a "passing chord"
