They just casually brought up that we're a secret experiment In an event with no flair or hype about it. I don't know why but I find the funny given it's been one of the longest mysteries in the game and they finally touched on it so casually. I do think we're human for the simple fact our blood though it's clear we're far from normal.
The fact they inserted ‘escapee’ means there was more than one success but undoubtedly they hated how they were born. Or rather what kind of ‘hope’ they were burden with without consent. Perhaps even his ‘friend’ is an implant to make him connect to Nikkes since the Commander cannot deduce which of them is his long lost friend binding him to the Ark.
That should been a giveaway, because Nikke's are already heavier than a normal human, and Rappi is TWICE THAT weight. Lifting her would at minimum required high level Exoskeleton with Hydraulic servos for a normal human.
We should expect at minimum that the SKK is a heavily augmented but still human looking person, given he can lift Rappi. Probably: If the Vapaus used on Cinderella after being captured post battle against Goddess Squad was sourced from LC, and it still only removed 98% of NIMPH, what of the SKK's Vapaus, that seems to be of such high concentration that it KILLS LEVIATHAN'S POWER over the black water enough to make it far less effective (to the Point that had she not gotten curious about him, it was the drowning that would have done him, nothing she could actually do with the water)? To me, SKK is either someone found with exceptional Vapaus concentrations by whoever Ark organization was performing those experiments for a superior superhuman aimed at frontline command, a test tube baby perhaps (Genetic engineering could been aimed at making sure his Blood had the highest possible concentration of Vapaus, or was an attempt at replicating a new LC, after johan had to be taken out, but the success ended mostly at the Vapaus in his Blood). A Clone is unlikely if the data sampling that organization had to work of the LC is too old or has to be sourced from Andersen, who's reliant on the Ark systems extending his life indefinitely (so his DNA telomers are already too worn out to guarantee a reliable cloning process). Imo: SKK is likely a Test Tube Baby that underwent superfocused development to be a Commander, one grafted Bio and robotic Augmentations as far as they could without making him too uncanny valley looking. He likely is not a rare Male Nikke, since the cat would be out of the bag the moment an Injury requiring treatment arose during field ops (and in a sense it occurred right at the story prologue no less, with SKK needing to get a defibrilator revival to kick things right away), so there's likely as many non Nikke enhancements inside his body as possible, but concealed so routine medical checks or needs for X-rays don't rise suspicions when the devices pop in the scan (likely that anyone not an Outer Rim outcast has needed one or more augments to treat something in life or whatever, anything that would seem normal even to doctors like Marie). Why it took so long, is probably the same shadows Jien implies being hard at work within the Ark system have some degree of interest that the SKK's superhuman status remain as hidden as possible for as long they feel it being convenient.

1: SKK in story lifted Rappi, she is TWICE the weight of a Nikke her model should be, and Nikkes are already heavy. 2: Through the whole story the SKK gets injured, a LOT, and yet his recovery is abnornally fast (Broken Leg healed back to let him go on field ops within a month; stabbed by Modernia and only a Month of recovery after receiving the Blood transfusion; punched in the gut and had bullets lodged that way in his organs by Crow and co, somehow survived that and made a recovery fast enough to manage to foil Crow's plans by assisting Syuen's PR plan for Matis team...) 3: Abnormal degree of attention received by certain Pilgrims, Heretics and of all things the Crystal thing in the Crystal region (Mind you, those Crystals are an Alien Lifeform that preys on Nikke and Raptures, but leave passing by Organic lifeform mostly untouched, yet it got awfully interested on the SKK).
I don't know if this was mentioned before but, it really troubles me what Mana says at the end of the event: "How you were created" like if the commander was some kind of clone or even a Nikke
