If you have some noise in one or more of the HDR bracketed images, then do you remove the noise before merging, or do you address noise in the combined photo? Thank you.

So you are saying my overexposed sky there is no hope. Correct? I chose the option to replace sky and it gave it an overlay of light blue. That's it. Then is disappears. Help.
If you shot jpg and the sky is overexposed you won't be able to bring back the detail. If you shot RAW, there's more information recorded at time of capture and the "highlight" slider will reveal the detail.
I would’ve removed that tree.
Sorry but you didn't fix anything. You just ended up using other shots with correct exposure and merge them using hdr. That would be the normal procedure when shooting.
