I think Flame Chomps are rare enemies because of how difficult they are to deal with. Not only are they airborne, but also erratic and can't always be safely jumped on because you have to watch for the position of their tail. If that wasn't enough, they can also spit out fireballs. But there's more™ If they run out of fireballs, they will start chasing you and explode. Meaning that they only really work as isolated, super-enemies.
Fire Bro in SMB3 needs a shout out as well, since they only appear twice in the game and both spots are technically misable. Also the Big Boo Boss in Donut Secret House in SMW.
You can interact with lava cheep cheeps in SMS. Because they deal damage when they hit you, and because that damage gives you i-frames, you can get hit by one, land in the lava, and immediately dive under to start lava swimming. Lava in this game is just water with a death plane on top of it, but it's a wierd death plane which only kills you when it tries to deal damage. If you're still flashing from the cheep cheep damage, you have time to escape the death plane. You can then swim to the end of the level, using i-frames from air loss to come to the surface and refill your air bar periodically.
I think the Chuckyas in 64 need a mention. I have never seen a Chuckya ever appear again outside of that game. Also weren't Koopa Troopas rare in 64? I always found it strange there was only two in the whole game. Very underused and couldn't hurt Mario, but I believe Red ones would have been able to (if they were added)

Contrast that with something like say, Majora's Mask, where there's a lot of unique enemies that genuinely do leave an impression on me (like eyegore, death armos, and kejiron) despite being far from the first thing I think about whenever I think about the game as a whole.
The rarest enemy in Mario Galaxy you forgot to mention is the giant goomba that appear only once in the game, at the begining, upon death, it give you the key that lead you to the first grand star's room.
I know it's usually not considered a Mario title, but Yoshi's Island is just packed with great rare and one-off enemies (with the GBA-exclusive stages getting many of them a bit more screen time). The Grim Leechers that reverse your controls, the game's single Chain Chomp (which hides the game's only 2-player content), the Blindfold Boo and Boo Balloon, Thunder Lakitu, Harry Hedgehogs...Even regular Goombas only turn up in one stage in this game.
In NSMB, Squigglers only show up in 7-A, while they do appear elsewhere in the series. On the other hand, Kab-ombs are only seen in 8-8 and are never seen again at all.
2:15 - Fun fact about Autobombs. There is an incredibly small chance that an autobomb will one-hit kill you as soon as it fires its shot. Not when you get hit -- when it fires the shot. The autobomb has to be at an exact vertical pixel position to do it, which can only happen when it's falling down some stairs. That's because the autobomb corrupts memory every time it fires a shot, and if it's at a very specific Y position, it corrupts Mario's vertical page value and warps him into the pit!

what about the small blue dragon thing in 3d Land, i thought there was one in the game
it has a prominent appearance on a 3d land shirt I had. That's why i remember it
What about the ice bro in nsmbu? I'm pretty sure that enemy appears once or twice in one level from world 4 and never again.
The bloopers in Mario 1 can also be found in a couple of the overworld athletic levels. Also known as the 3rd levels in each world.
9:35 blud really thought he did something wrong trying to kill an enemy made of fireballs using fireballs and he did it a couple times on 1 enemy
what about the Cataquacks from SMG1?
I know they appeared in SMS, but they also appeared there and only appeared in 1 galaxy
