Well those familiar with the source material the original PSO stuff know PD is meant to come back every Millennia.So it's very likely it will be restored as one can't truly ever end the PD.
Since the first Phantasy Star it's been established that the Profound Darkness isn't evil or whatever. It's not even the enemy of the Great Light. In fact it might be a part of it. Fighting Profound Darkness is like fighting gravity: you can overcome the effect, but at the end of the day it's just a law of the universe and you can't get rid of it short of becoming god and remaking the universe.
NGS takes place in a different universe where the player character gets reversekai'd, sort of like Idola except the NPCs are the ones who get reversekai'd.

As a PSO1 fan, listening to this feels like the best emotional gut punch I've ever received. It's been a long road since those days.
