Real quick: the novels, movie, and game's stories are all similar, but have slight changes in their story. The novels introduced faz goo, evil gregory, and evil charlie, while the movie introduced Vanessa as an Afton and Michael not being an Afton. All of these story points can't be found within the game.

So yes, Gregory was likely evil for a time in the games, and was Patient 46. However, things get a little more complicated with the Fazbear Frights series. They are seemingly directly connected with Tales from the Pizzaplex (See: Frailty), as well as having every Mainline Games' events happen 1 to 1 in them, due to Freddy Fazbear's Pizzeria Simulator's fire being mentioned directly by Everett Larson. I think it's likely that, as Scott said in a Steam post, "Some stories are connected to the games, while some aren't." Stories like Coming Home can't fit, so that leaves the Stitchwraith Stingers and their connected stories. As for the Into the Pit game adaptation, I do think it is in continuity with the Stitchwraith Stingers, as I believe in the theory "ITPLoop," which suggests that Into the Pit and all of it's adaptations are from the mind of Oswald in the ballpit. I also believe all the Fazbear Frights stories referenced in the game are in the same continuity as the Stitchwraith Stingers, and therefore, the games' continuity as well. Return to the Pit though does shake things up a bit, but all is explained under the loop theory.
In regard to Garrett, Mike Schmitt, and Abbie, they are most likely not Aftons. William only recognized his name because of the kidnapping of Garrett and not because it's his son.
Also, I don't really agree that Garrett is the crying child, the crying child was killed by his brother's dumb actions, and in the movie afton was the one to kill Garrett "first I killed your brother, now I kill you" -William Afton.
Well, for the crying child = gregory theory I'd have to disagree. The character encyclopedia isn't the most trustworthy source due to all of it's mistakes and timeline doesn't really match up (like, why is he at the same location as the burned down pizzeria simulator?)
