How do you save it once you've done everything (the first photo). I tried flattening it and saving it and it looked exactly the same... edges still jagged?

Try going to Edit > Purge > All. This will clear the cache in Photoshop.
how do I finish it? It remains with the black colour fill covering the layers
You can hide the black layer by clicking the eye.

What type of file did you save it as? Try a high quality jpeg.

Your file might need to be larger. Sometimes png might make edges look sharp.
