If you want to stay cheap in Tokyo, I would recommend a capsule hotel. If you want to up the ante a bit, I recommend a Japanese style hotel.
Capsule hotels are close to Tokyo Tower!

Kyoto is nice, but Kamakura is also a nice place!　Please enjoy your trip to Japan!
