Theory: The half life world is actually a book written by G-man. We play as the main character, and the narrator (G-man) leads us through the game while the Combine that is more intelligent tries to contain the creator in order to leave the book and truly invade the earth.

Gman and Gordon are still up and about. Half Life Alyx basically changed the course of the overall story.
As we all know, after the events of HL1 Gordon was (forcibly) contracted to Gman to do his bidding (we don’t know what Gman wants exactly, who he works for and why they need a proxy like Gordon - but it’s clear that Gman and his “client” are working against The Combine).
During HL2 Episode 1&2 however the Vortigaunts managed to free Gordon from Gman, hence why Gman needed to “employ” another replacement.
This replacement is Alyx after she frees Gman from the cell the combine were containing him in - she agrees to be “employed” in exchange for saving her father, Eli, who originally did die at the end of episode 2 but Gman gave her the opportunity to directly intervene before that could happen.
The MC could still very well be Gordon as he and Eli have the new motivation of getting Alyx back from Gman.
