Your average Joe Gotta agree. If Prime can take out the first two phases of the Emperor, and can at least be in their second form then, I think Prime would win. They would just stay invisible for most of the time. Although, that would happen if Prime can handle the gas in the second phase and take out the weak points in time before giving up their first phase... But hey, that's just my side of the story even though I add more to their opinion.
The dark planet didn't harm Dark Samus, which makes sense since the dark world was a Phazon creation. The sonic boom harmed the Ing, but weaponized Phazon was stronger than the sonic boom, and it was the only way to put down prime for good. So.. Prime is probably stronger, even in its essence.
