And we have to take into account that Misaka didn't knew that Network even existed or the clones in the first place until one year later after the Level 6 shift began. So that connection doesn't exist xD I would say J.C Staff forgot or maybe they didn't want to change back the design of Accelerator probably because almost everybody only know the character with his later clothes. Because in the manga of Railgun Misaka remembers Accelerator with the clothes of the Sisters Arc so probably she didn't even cared what happen with him after the experiment shut down.

And they are gonna team up a lot later for example escape from dorm activity, and things usually don’t work out well as they keep trying betray each other. And we can get to see evil Misaka at that point.
