So, if the shaft is transmitting the harmonics from one axis to the other, what about just using 2 discrete bolts: one for the upper and one for the lower. Then the harmonics would have to go through the middle block, which has way more mass. Basically remove the common shaft being a problem.

Maybe the replacement to the aluminium parts for the motor mounts to solid. Is maybe the problem?
