Blue Television Games Mario, he's cool, has a wide variety, moveset-wise while Sonic just runs in a straight line. Mario games have more variety as well.
In my opinon, Sonic is more fun to play (plus is cooler). But in the 3D games (and Sonic Boll), Mario is much more fun to play, partly thanks to the extended moveset!

On a serious note, I kinda understood the story: Eggman sends Sonic and co. back in time, where they killed Eggman, so the future they got sent from to the past never existed and a new one appeared. Time travel is crazy stuff, eh? :P
