For the too short trousers I would do like you had with the short boots and then add fun wool socks that peek through! Or if you buy taller boots you can tuck them in!
I'm not super comfortable in low-cut tops but I love them worn underneath sleeveless dresses and pinafores. I have a couple of sweaters from Reformation with big puff sleeves that are dangerously low cut but I wear them under a pinafore dress constantly and it's such a good look. I also think they would pair beautifully under a vest or a bustier/bodice for that sort of hobbity look that is very popular in cottagecore spaces. I think the cutest way to wear cropped pants is with flats or low heels! I got some pants that are cropped on the website but ankle length on me and i have to roll them up (sob) but that's my preferred way to style them. They'd also be good with those sort of chunky sneaker-style shoes and loafers that the Kids love to wear these days but I haven't got a pair of loafers. On you I think those + argyle socks would be a very "academia" look.
