Basically they trapped themselves in the school because Kyoko's father wanted to keep them safe, but since Junko and Mukoro were part of that class they basically went behind the scenes to wipe everyone's memory and make the killing game. Also in DRIF Chihiro mentions that he made the code for Monokuma but I have no clue how Junko and Mukoro got him to do that.

On that note, they were used as basis for the other characters, and because they were frequently going back to their design, the team got tired of them and decided to kill them off first. ;-;

Doubly so if she did so while Junko's forces were engaged with the Future Foundation outside. Junko might have been able to handle it, but not without using lethal force (which naturally would totally spoil her fun). The fact that Junko SPECIFICALLY neutralized her as a possible threat with the blackmail confirms that she was well aware of this.

Granted if Sakura turned on Junko it would suck for her, especially if she did so early on when she had a lot of backup from the other students. Doubly so if she did so while Junko's forces were engaged with the Future Foundation outside. Junko might have been able to handle it, but not without using lethal force (which naturally would totally spoil her fun).
The fact that Junko SPECIFICALLY neutralized her as a possible threat with the blackmail confirms that she was well aware of this.
