and what would be better decision? Nihilant was captured by the combine and experimented, he escaped and then hide in other world, creating himself an army to defend against combine, but then humans ruin his plans.

There’s also the possibility that nihilanth isn’t exactly in the best of mind. Desperate, deathly afraid of being found and very likely hostile to anything he deems even remotely a threat, he isn’t exactly in the mood to bargain or negotiate.
