Boxcar was a part of it. Tom also wanted to take a break from touring to spend time with his family while Mark & Travis didn’t need to at the time. He talks about it here: th-cam.com/video/Il5VXjbQGNg/w-d-xo.html
Basically the first time they broke up was a snowball effect from a chain of events. Tom and Travis made an album without Mark, and Mark felt left out (although he was on the final song of that album). That album was meant to be a personal adaptation for Tom and experimental. They made the untitled album, but tensions built around that tour. Mostly towards the end when Tom wanted to take time off and spend time with family and his baby daughter at the time. But he continued demoing and Mark kind of saw that as his way out. I guess tensions would boil backstage about these things and harsh things would get said. I don't know about Mark, but Travis was battling addiction, and Tom was sort've still on pills following his back injury, or at least in the withdrawal period, and that could have fueled some of the tensions.

Quick question everyone, why did Mark do a verse on Boxcar’s “Elevator” if he didn’t like Tom being in that band?
Supposedly it was as in a way of making peace with the whole thing. Tom invited mark, mark sang and buried the hatchet. For some time at least.
Why does Mark always sing his verse of I miss you so quietly? And Tom sings his verse so melodically
Potentially because the melody is a bit low for him
Because his verse is an octave below
