See, coming from having played the Zelda 1 and ALttP randomizers, it always weirds me out when you say that something in a shop is "not in logic". Both of those games just assume that you'll find a way to get any rupees you might need--Zelda 1 because the wood sword is always guaranteed to be in an open cave, and ALttP because there are rupee farms that don't require anything (though most of the *good* ones require power glove, or at least a bomb to open up certain rooms in Kakariko). To a Z1 or Z3 player, those items in the shop were "in logic" the moment you got your sword. It would be long, painful "logic", collecting 200 rupees 1 by 1, but it would be the expectation.
Among the LADXRandomizer files there's a "logic" folder and the author states "Stealing from the shop is never in logic". So to me it means that you have enough rupee rewards so you don't need farming for several minutes or exploiting the economy somehow. Logic mystery solved.
