I thought for sure that the big bad of the season would be a triumvirate of Badgey, Agimus and Peanut Hamper. Obviously, the writers figured people would think that and gave us this instead. Now I'm left wondering, who's left that could be behind all the ship disappearances?
It's actually wholesome seeing the values of the Federation and their focus on rehabilitation, treating the AI as people to be helped rather than just machines to be destroyed or shut down actually lead to a positive result and to see these two redeemed. Not through some heroic act or sacrifice, just in finding peace for themselves.

Y'know Peanut Hamper having an ending like this actually makes sense. She was basically written as a rebellious teenager in her first appearance. So her coming home after calming down and spending some time rehabilitating does work. Also it shows the whole 'sanctity of life' that Starfleet is constantly be written to have (but really rarely show) in the fact that all those megalomaniacal AIs they keep are given a chance to change (and if they don't, then they are kept in a place where they won't cause harm to others).

For instance, Albelt Dessler, he's the leader of the Gamilon Empire from the extremely popular Japanese anime franchise "Space Battleship Yamato" is a prime good example of a redeemed sympathetic villain, who made many mistakes in his own tragic past, yet he truly did changed from being Susumu Kodai's arch-nemesis and rival, to being a much kinder and more caring, noble, and honorable, long time friend and most trusted ally of humanity. He and his people have helped saved Earth on many occasion from many, less honorable, less noble, and more dangerous hostile invaders that have also tried and failed to conquer Earth and most importantly the entire Universe.
that is because one of the main themes of star trek is that "villains" don't actually exist. what is for one species a horrific act of villainy is to another a noble act deserving the highest honors. it is only in trying to understand each other that peace and cooperation can happen. the best example of this is from this season. the federation is working to bring the ferengi into the fold and they do this not by peaceful negotiations, but by respecting their traditions and beliefs in greed and scamming the leader better than the leader tries to scam them.
I love Boimler's eye-roll as he says "Yep, Starfleet definitely wouldn't be able to reverse this in an hour." Another great reference to the shows, and how routine it is for them to clean up messes just like this in the course of a single episode.
