Probably because the fairy godmother wanted to make it easier for the prince?
The fairy-godmother TRANSFORMED everything that Ella already had, those things already existed before. For example: a pumpkin to a couch, the mice to horses, even her former pink dress to a new blue one. But she GAVE her the glass slippers, which where completely new, Ella didn't have them before. That's why they didn't disappear at midnight. Maybe she wanted Ella to have them as a gift, something that would remind her of that night. Also the glass slippers where magical, which explains the fact that they didn't fit to any other woman in the kingdom.
