Remember he used a second Nether Portal (that secret tunnel leads to it), so technically should be back in the Overworld, but far away from the first entrance portal. Also part of the building strategy might be to confuse players to think they are still in the Nether and NOT to use his beds, which in this case would be completely safe. You don't want other people to set their spawn in your base, do you?
