Building a larger cabinet for the speakers without knowing their T/S parameters rarely works very well, since you aren't able to accurately tune the enclosure size for optimal speaker performance. This frequently results in woofers exhibiting a "booming" quality, with distorted bass performance. You would be better off creating an enclosure within the tower of around the same size as the original bookshelf speakers and experimenting with port size and placement instead for optimal performance.
I have painted woofer cones before, though I don't think I would for those speakers ;p At least not in yellow. And I would not paint them if I thought the drivers high quality as it does affect the sound a little. You may also find it easier to paint woofers by placing them on a small "lazy susan" so you can spin them around

In this case, I don't think it will impact the speakers overmuch, but the idea is correct. You should avoid adding mass to the speakers if you don't know what their mechanical spring force is and how the added mass might interfere with their playback. And yeah, never put anything on a tweeter, as it will absolutely screw up it's performance. However, the paint is the least of the concerns I have for this rebuild, since there's no way he was able to tune the enclosure design for those speakers.
