There is one thing I disagree with: That the galaxy would be safe as soon as Son and Daughter died. There still is Abeloth, waiting in the Maw to break free. And since she breaks free when the Galaxy is in especially great chaos, I believe she could have gotten free during the Rampage of the Son, which would be quite the problem.
Full potential anakin would be able to deal with her
Some youtubers have the dark or light side win too much but i like the way you have a logical approach to these what ifs so no side wins too much

What if the plague that affected the rakata, that caused them to lose their connection to the force and that killed some of them off, reemerged during the naboo crisis and affected all force sensitives in the galaxy?

Well…for one thing, Ashoka would never learn about order 66 from him, or about Sideous wanting to groom anakin, so she wouldn’t be able to try to warn the council, no epic showdown between Kenobi and Maul

I don't think sidious would have been able to kill both Windu and Yoda and even though it would be little far fetched to say that they would kill sidious, but we can make a safe assumption that they would be able to escape (at the very least)

I don't believe palatine would be stronger than Yoda nor wind to beat them in lightsaber combat Yoda is too wise and experienced to lose that battle. Windu had his form 7 duelling style and his vapad technique he could defeat sidious with.

The mortis arc being adapted into the sequel trilogy sounds like a better idea than just rehashing the originals.
With Darth Plagueis, immortality and rejuvenating one’s youth is a thing in the Star Wars galaxy. There was no reason for Anakin to merely have a mortal’s lifespan.

Also, the Son and Daughter are part of the Balance, they're not masters of the Light and Dark Side, cause the Dark Side is a corruption of the force, not one half of it. So, the Son easily could've joined them to stop Palpatine, and would've been in line with his nature
If ever I'd live in the Star Wars Universe, I'd have loved to see Mortis (well, before the Clone Wars) myself, and train there.
The Daughter to guide my peace and stability, the Son to help me use and control my passions in combat. The Father to teach me the greater mysteries and knowledge of the Force, the Galaxy, and perhaps the very nature of the Universe itself.

I don’t entirely agree with the idea that an equal number of sith and Jedi would mean balance in the Force.
The Sith and Jedi are only orders / philosophies that exist within the dark and light side. The Light and Dark are more than just the Sith and Jedi. The Son basically said as much himself in the mortis episode.

This is worse then one side or the other winning. The mitoclomines would not allow this as their always must be light and dark in the galaxy. This would just cause the battle to start over and the galaxy would just be put into a worse battle. One like before the rule of 2 with outright war in the future. 5:04 This was stupid. No. Yoda and Windu would not be quickly dispatched by Palpatine. They were both much better lightsaber duelist than he was and force lightning is no problem for yoda. You clearly didn't do your homework. If either Yoda or Mace had been at the jedi temple Darth sideous would have not lived very long. Much less both of them. He would have died quickly and so would all the clones. He could not defeat either of them in a duel.
