+Randolph Flores Rayquaza saw that Deoxys was a threat to the earth in Omega Ruby/Alpha Sapphire, so they fought. Deoxys was a virus threatening Hoenn, and, yea. Rayquaza comepletely owned Deoxys.
Bill Meidling No! Not Deoxys was the threat! The meteor was! Rayquaza destroyed the meteor which was inhabited by the virus that turned into Deoxys. Rayquaza destroyed the meteor and Deoxys must have felt threatened by Rayquaza, so it actually fought back instead of being a threat itself! Plus, Rayquaza is naturally aggressive which means that it attacks every living creature (and also every meteorite) that enters its territory! That means that a battle between these two Pokemon was inevitable after Zinnia had summoned it to the Sky Pillar and after the protagonist caught it in ORAS!
Let’s even look at it past its lore. What makes Rayquaza a special Pokemon is how important its abilities are. It can handle most, if not every legendary Pokemon from Gen 1-3, since a majority of them are elemental manipulators! The Legendary birds? No problem! The Legendary Dogs, for sure! Lugia and Ho-Oh? Sure! The fact that this Pokemon can manipulate and nullify weather events makes it formidable even lore-wise. And that’s ignoring the fact Mega Rayquaza is competitively in its own category above every Pokemon.
