I think the reason why you don't find Dwemer ruins in TES Oblivion is because TESO's subterranean area was already inhabited by the Heartland Elves, or Wild Elves. It would likely be odd having both Dwemer and Heartland Elves inhabiting underground spaces. Lore-wise that are used to be jungle until the Dragon Break occurred and terraformed the landscape (the writers simply forgot that are was supposed to be jungle and released official sources stating it was now the way it currently is portrayed, and retconned it and explained the retconning with the term Dragon Break.) I believe, also, that the Dwemer avoided that area diplomatically, since it was already occupied. As far as I am aware TES Daggerfall didn't feature the Dwemer- aside from equipment and maybe some lore stories here and there, but no quests or locations featuring any Dwemer structures or holds, nor viewable characters. The most they got then was Dwarven equipment, weapons and armor, Volendrung and Spellbreaker(mentioned in lore)- two Daedric artifacts that were either created BY the Dwarves or they HELPED create it, can't remember specifics. Oh, and also they weren't even called Dwemer back in TESD, just Dwarves- and if I recall, they didn't have any Elf features, either. So the short of it was that the Dwemer managed to use Keening and Sunder, along with Wraithguard to manipulate the Heart of Lorkan within the Numidium, also known as the Brass Tower- to do something. This part isn't exactly clear what they were trying to accomplish, if I recall correctly. A popular belief is that they were trying to transcend the Gods, and in doing so realized they were in the Godhead's dream- and so they Zero-Summed, or ceased to exist after realizing they weren't real. Another belief is that they achieved Chim, or realized that they are in the Godhead's dream but through these powerful tools and the Heart of Lorkan faced their reality and instead of phasing out or Zero-Summing, they became lucid dreamers, able to do whatever they wished IN SPITE of not being real. This is what Vivec is doing in Morrowind, he has achieved Chim and as such is literally a God.... with the help of the Heart of Lorkan in the Red Mountain. So really literally ANYTHING could have happened to them, they could have been teleported to some obscure plane of Oblivion, phased into a higher, or lower dimension, ceased existing, became their own Godheads, literally anything. As far as I am aware, there is no official answer to this and honestly, I don't know if an official answer would be half as great as the theories that people have come up with. So it is kind of a matter of head canon for most.

I've seen so many British Oblivion let's plays I no longer pronounce certain words correctly.... Golem is "Gollum" to them, Wyvern is "Wiiiiiiiiiiivern" just getting tired of hearing the British accent, really.
