Surely if you change "Why are you so stupid?" to "Why are you not (so) stupid?" you are no longer presupposing that "you are stupid" (meaning "you are stupid" is not a presupposition?)

Yes. It’s just a little different. Entailment and presupposition differ because negation will fail with entailment. Presupposition and implication will differ since negation will deny the implication but not deny the presupposition.
