why would you move both shafts together to measure parellel alignment? wouldnt you gauge from 3 to 9 only moving the shaft with the dail indicator attached to it?
The keyway tolerance could be slightly offset for the shaft coupler as well. In theory, you should have a tight fitting coupler but working on "brand used" stuff when the budget is tight could play a factor. But if the stock market is ok, go on and buy you them fancy keys and what not. The divit on a used key can really be make the coupler sit funny.
Ummmm , not to sure the laser alignment will turn out well..... seeing has how the laser head is on backwards AND even if it were facing mirror the mirror goes on movable side !!!!!!!! Oooooops

Move the motor. The bolt holes are often so much larger than the bolts so you can push the motor a few mm sideways.

Yo do this because if you have coupling runout either shaft you will read the runout along with the misalignment

We literally use Allen key to do the alignment
