He was afraid that if it got out a mutant had done it, even accidentally, it would turn public sentiment even more negative. Logan ends up being the one to find him because his healing factor would keep him alive in close proximity to the kid and they shared a beer while he talked about his life before the final page showing Logan walking out of the cave alone. That was kinda dark.

And the hints were always there, from the paramilitary type set up, to the "Blackbird" (Classified technology at the time) and even the name of Kitty's dragon "Lockheed", just missing a "Martin". All of which was alluded to have happened thanks to Xavier's telepathic influence over Government officials back when the "Mutant problem" was a new issues and barely understood. If you add everything up, it makes sense as to why Cyclops took the direction that he did, once he comprehend the scale of betrayal and just how false their realities were in truth. Cyclops was only a "Villain" to the pro-establishment types, I think.

How was it a retcon? A retcon is when something clearly rewrites history and everyone acts as if the original story never happened. They are almost always lazy and usually bad except when absolutely necessary. In this, it is revealed that behind the scenes all these years, Prof X was deeply infatuated with Jean. That isn't a retcon, it doesn't debunk or rewrite anything thats come before, it simply adds another layer to those stories (even if original authors did not intend it, but it's not like it blows up their intentions).
You forgot about using human being as a backup. In the Last Stand we see a man, who was born in a coma. At the end of the movie we learn that Xavier uploaded his brain into the man's body. This means Xavier essentially stole this poor man's life. In fact, he kept him alive just in case. With his power Xavier could of helped him or if not Xavier should have let him die & put him and his family out of their misery. He's being used as an emergency backup. This is worse if you watch the extras, where it said that the character was his brother.
To be fair, that was more unethical than bad. He didn't steal this man's life, the man was effectively brain dead, only his body was still healthy, that was part of the ethics lesson he was teaching at the beginning. I don't think Xavier kept him just as a backup, more that, in a moment of crisis, he panicked and did something he would normally never thought to do.
Erasing Magneto's mind, leaving him in a catatonic state. In X-men 3, it was revealed he had suppressed part of Jean's mind, leading to her becoming Dark Pheonix

There’s nothing wrong with Xavier being in love with Gene. It’s actually really common in history & romance novels for a wealthy man to pseudo-adopt a girl & then fall in love with the woman she becomes. The important part here is that he NEVER acted on his feelings (as Professor Charles Xavier)
I agree. It makes sense that he would develop feelings for her, especially when you consider how much they have in common, like their powers, personality, and intellect. But he never acted on those feelings, never took advantage of her, and buried his feelings. You can't help how you feel about someone, but you can decide what you do about those feelings. He knew that acting on them was wrong, so he didn't. Which actually makes him a better character in my opinion. Because if he was just a saintly father figure it's kinda hard to believe he's a real person since there are so few of those in real life.
Actually, it's MY FAIR LADY without all the musical numbers, So...it's Pygmalion (the George Bernard Shaw play not the original Greek myth) right on to the point where the teacher and father figure does NOT get the girl. Professor had feeling for Jean, but had he ever acted upon that desire? Had he brainwashed Jean into a lover or a sex slave? If he hadn't, I think that's admirable self-control and moral conscience, for the most powerful telepath in existence who could've done a LOT more.
Pretty much every noteworthy x-men character has done some pretty sketchy stuff. Colossus was in a relationship with a 13 year old when he was 18. Cyclops left his wife. Jean Grey fell for a supervillain even after she knew the cyclops was still alive. Storm was jealous of kitty pryde's dance teacger whom kitty admired. Beast is constantly trying to rid himself of his powers. Wolverine tried to steal Jean grey from cyclops. Part of being the x-men is doing sketchy things.

My biggest issue with telepaths in general is the fact your thoughts aren’t private, I debate a topic inside my head, weighing both sides and a telepath might read and even change my thoughts
All of these things make me like him even more, or like the character, for the most part, even more. Flaws and hidden dark secrets, flesh out the character more. Some of the most powerful real life historical figures(even the respected ones) had secrets they took to the grave, or committed, or allowed atrocities to be committed for what they believed to be the greater good. Or perhaps in a moment of weakness, they gave in to an unhealthy desire. Thanos and Professor X, are more similar, from a psychological standpoint than most think. Thanos(MCU version) aggressively sought a "solution", to the universe's resource problem, at least according to his logic. So he collected the Infinity Stones and wiped out half the populace. Professor X on the other hand would have simply not intervened when threats like Magneto or the Sentinels were killing humans and mutants, until the resource to population ratio was balanced.
There's actually a comic about heroes (who got their power from a meteorite) and the different ways to kill them e.g. who'd you kill someone with an "intelligent" force field that makes him invulnerable and filters poisons etc?
The hero turned villain story trope.... This deep rooted self hatred exspressed in most mainstream form of entertainment is one of the reasons I stopped reading comics and most all movies.

The Onslaught arc was frickin awesome, even if it did lead to the heroes reborn garbage, which was then itself retconned. But the slow buildup and reveal that it was actually the Prof, and him decimating the Xmen and taking over NY, was excellent.
There was also that time where he and Eva Bell went back in time to ensure the most powerful mutant ever would never be born, then erased his and her memories of ever doing so. I mean, I get that the guy was a serious threat to literally everything, an emotionally unstable God, but is it fair to erase the guy from history for crimes he hadn't even committed at that point? Maybe they could've helped him. He could've brought back all the people he killed and undone all the damage he caused.
I can't stand Charles Xavier, whether he's played by Stewart or McAvoy. In the X Men movies Baldy decided that he couldn't deal with Jean Grey's Phoenix powers, so instead of seeking help for her or trying to guide her he came up with the bright idea of setting up barriers inside her mind. No wonder when the shields fell later on and the Phoenix emerged Jean was pretty pissed off. Way to go, Charlie. As Magneto says in the upcoming Dark Phoenix movie: "You’re always sorry, Charles. And there’s always a speech,. And nobody cares."
Honestly, yeah… Xavier is a necessary character but dear god is he ever vile. Here’s some honorable mentions. 1) neglecting Legion. Now, the common explanation is that he didn’t know he existed. However, in Legion of X, Legion’s girlfriend, Blindfold, challenged that. And he starts crying, admitting that he didn’t know how to handle a child like David. When the most unsure of herself character is calling you out on your BS, you know you’ve messed up. 2) trying to use his psychic abilities when Gabby Haller was leaving him. Reflexive but messed up, 3) a more recent one; him and Magneto manipulating Mystique into doing suicide missions for them by saying that a perfect job will let her be reunited with her wife; Destiny. Unfortunately, they were never going to resurrect her. And, let’s be honest; who in their right mind is going to think manipulating Mystique will end well. This is a character who tormented and tried to kill Carol Danvers to protect her daughter. Mystique once tried to murder Forge and Legion for the deaths of Rogue and Destiny respectively. You do not want her as an enemy. 4) Sage. Yeah, Claremont had it retconned that Sage, known as Tessa of the Hellfire club, was a teenager in the Hindu Kush who saved Xavier from bandits when he was first paralysed. What did he do as thanks? Smuggle her into the country, keep her locked up in the basement whilst he was training the original 5, saying he’s training her to betray and, hopefully when she was of age, sent her to infiltrate the Hellfire club. A position where Sage had to sleep with Sebastian Shaw to stay on Shaw’s good side if he ever so wanted. So, essentially, Xavier sex trafficked a teenage girl. And the worst part? Jean says Hello to her in New X men like she’s familiar with her. So, Jean probably knew what Xavier was doing the whole time. No wonder storm cut ties with him in Extreme X men.

The Jean Grey bit was a retcon and not a good one since they also retconned him to take in Mystique and get the hots for her as well
How was it a retcon? A retcon is when something clearly rewrites history and everyone acts as if the original story never happened. They are almost always lazy and usually bad except when absolutely necessary.
In this, it is revealed that behind the scenes all these years, Prof X was deeply infatuated with Jean. That isn't a retcon, it doesn't debunk or rewrite anything thats come before, it simply adds another layer to those stories (even if original authors did not intend it, but it's not like it blows up their intentions).
You forgot about using human being as a backup. In the Last Stand we see a man, who was born in a coma. At the end of the movie we learn that Xavier uploaded his brain into the man's body. This means Xavier essentially stole this poor man's life. In fact, he kept him alive just in case. With his power Xavier could of helped him or if not Xavier should have let him die & put him and his family out of their misery. He's being used as an emergency backup. This is worse if you watch the extras, where it said that the character was his brother.
To be fair, that was more unethical than bad. He didn't steal this man's life, the man was effectively brain dead, only his body was still healthy, that was part of the ethics lesson he was teaching at the beginning. I don't think Xavier kept him just as a backup, more that, in a moment of crisis, he panicked and did something he would normally never thought to do.

Suppressing her power didn't lead to it it postponed it and gave her a chance to avoid it but failed.

There’s nothing wrong with Xavier being in love with Gene. It’s actually really common in history & romance novels for a wealthy man to pseudo-adopt a girl & then fall in love with the woman she becomes. The important part here is that he NEVER acted on his feelings (as Professor Charles Xavier)
I agree. It makes sense that he would develop feelings for her, especially when you consider how much they have in common, like their powers, personality, and intellect. But he never acted on those feelings, never took advantage of her, and buried his feelings. You can't help how you feel about someone, but you can decide what you do about those feelings. He knew that acting on them was wrong, so he didn't. Which actually makes him a better character in my opinion. Because if he was just a saintly father figure it's kinda hard to believe he's a real person since there are so few of those in real life.
Actually, it's MY FAIR LADY without all the musical numbers, So...it's Pygmalion (the George Bernard Shaw play not the original Greek myth) right on to the point where the teacher and father figure does NOT get the girl.

I think it's more of a "We've had this character for decades and we need to think of something new" so they start throwing out soap opera twists(EVIL TWIN) and other things.

Nowadays Professor Xavier is playing God with mutant lives and basically became a supervillain in all but name. What a mess.
I don't give a f*** what he did you still awesome and interesting character and still cares how about you in existing with the normal world which is all I need to hear despite him taking some darker methods in order to achieve it
If you ask me, I will just deny all these storylines that portray Xavier as a douche. And even then, those can't compare to all the bad stuff done by literally everyone other mutant in the Marvel universe. This is just PR practice from the creators and whatculture
Professor had feeling for Jean, but had he ever acted upon that desire? Had he brainwashed Jean into a lover or a sex slave? If he hadn't, I think that's admirable self-control and moral conscience, for the most powerful telepath in existence who could've done a LOT more.

Pretty much every noteworthy x-men character has done some pretty sketchy stuff. Colossus was in a relationship with a 13 year old when he was 18. Cyclops left his wife. Jean Grey fell for a supervillain even after she knew the cyclops was still alive. Storm was jealous of kitty pryde's dance teacger whom kitty admired. Beast is constantly trying to rid himself of his powers. Wolverine tried to steal Jean grey from cyclops.
Part of being the x-men is doing sketchy things.

All of these things make me like him even more, or like the character, for the most part, even more. Flaws and hidden dark secrets, flesh out the character more. Some of the most powerful real life historical figures(even the respected ones) had secrets they took to the grave, or committed, or allowed atrocities to be committed for what they believed to be the greater good. Or perhaps in a moment of weakness, they gave in to an unhealthy desire. Thanos and Professor X, are more similar, from a psychological standpoint than most think. Thanos(MCU version) aggressively sought a "solution", to the universe's resource problem, at least according to his logic. So he collected the Infinity Stones and wiped out half the populace. Professor X on the other hand would have simply not intervened when threats like Magneto or the Sentinels were killing humans and mutants, until the resource to population ratio was balanced.
So the professor is like Batman. Because he has plans to put down mutants if they ever got evil just like Batman does for the Justice League.
There's actually a comic about heroes (who got their power from a meteorite) and the different ways to kill them e.g. who'd you kill someone with an "intelligent" force field that makes him invulnerable and filters poisons etc?

This deep rooted self hatred exspressed in most mainstream form of entertainment is one of the reasons I stopped reading comics and most all movies.
The Xavier protocols sound just like Batman’s files on the Justice League. They’re controversial for sure but ultimately I agree with them.
But to be fair Batman made his files to only incapacitate the league not straight up kill them.
You make a good point incapacitation should be part of Xavier’s files, that being said Batman probably has murder contingencies in his files as well.

The Onslaught arc was frickin awesome, even if it did lead to the heroes reborn garbage, which was then itself retconned. But the slow buildup and reveal that it was actually the Prof, and him decimating the Xmen and taking over NY, was excellent.

There was also that time where he and Eva Bell went back in time to ensure the most powerful mutant ever would never be born, then erased his and her memories of ever doing so.
I mean, I get that the guy was a serious threat to literally everything, an emotionally unstable God, but is it fair to erase the guy from history for crimes he hadn't even committed at that point? Maybe they could've helped him. He could've brought back all the people he killed and undone all the damage he caused.
Killing them was a precaution if they go insane or betray him. If they ever become a threat. Not murder, but justified killing.
If comics teached me one thing, is to not make a database containing how to beat your team "in case they turn evil".
I can't stand Charles Xavier, whether he's played by Stewart or McAvoy. In the X Men movies Baldy decided that he couldn't deal with Jean Grey's Phoenix powers, so instead of seeking help for her or trying to guide her he came up with the bright idea of setting up barriers inside her mind. No wonder when the shields fell later on and the Phoenix emerged Jean was pretty pissed off. Way to go, Charlie. As Magneto says in the upcoming Dark Phoenix movie: "You’re always sorry, Charles. And there’s always a speech,. And nobody cares."

Honestly, yeah… Xavier is a necessary character but dear god is he ever vile.
Here’s some honorable mentions.
1) neglecting Legion. Now, the common explanation is that he didn’t know he existed. However, in Legion of X, Legion’s girlfriend, Blindfold, challenged that. And he starts crying, admitting that he didn’t know how to handle a child like David. When the most unsure of herself character is calling you out on your BS, you know you’ve messed up.
2) trying to use his psychic abilities when Gabby Haller was leaving him. Reflexive but messed up,
3) a more recent one; him and Magneto manipulating Mystique into doing suicide missions for them by saying that a perfect job will let her be reunited with her wife; Destiny. Unfortunately, they were never going to resurrect her. And, let’s be honest; who in their right mind is going to think manipulating Mystique will end well. This is a character who tormented and tried to kill Carol Danvers to protect her daughter. Mystique once tried to murder Forge and Legion for the deaths of Rogue and Destiny respectively. You do not want her as an enemy.
4) Sage. Yeah, Claremont had it retconned that Sage, known as Tessa of the Hellfire club, was a teenager in the Hindu Kush who saved Xavier from bandits when he was first paralysed. What did he do as thanks? Smuggle her into the country, keep her locked up in the basement whilst he was training the original 5, saying he’s training her to betray and, hopefully when she was of age, sent her to infiltrate the Hellfire club. A position where Sage had to sleep with Sebastian Shaw to stay on Shaw’s good side if he ever so wanted.
So, essentially, Xavier sex trafficked a teenage girl.
And the worst part? Jean says Hello to her in New X men like she’s familiar with her.
So, Jean probably knew what Xavier was doing the whole time.
No wonder storm cut ties with him in Extreme X men.
