Except for the notes. It sounds very different, though I admit it sounds very alike the very first Justice Ray. Nevertheless, I'd still chose Tsukumo's theme, not only out of nostalgia, but because it has its own unique...how should I call this, aura that emanates.
Parts I and II both contain a feeling of climactic sadness... however they each have a secondary element exclusive to them. Part I has a hint of "hopeful inspiration". Part II has an aura of "vengeful rage".
I love this part, it's sad, reminds me of the first time my best friend, my brother and I completed Thunderforce 3. EDIT: Because it sounds like reflective music played during the final level of a completely kick-arse shooter.
This part is pretty good, but Part 2 is definitely still my favorite. Thunder Force V had the best bosses of the series and the final level was the most intense of any game I've ever played. :-)

It's used as the theme of a giant boss called the Wirbelwind, if I remember correctly. It was called Gerecht Lichtstrahl this time for some reason. And the final one is from Gunhound Ex and it's called The Last Howling.
Nuclear Throne's theme is basically this without the electricity but has the awesomeness and nostalgia.
