THere is historical precedence, previous Nobel Prizes related to protein structure and function have been awarded in Chemistry. For example, the 2012 Nobel Prize in Chemistry was awarded for studies of G-protein-coupled receptors, and the 2009 prize was for the structure and function of the ribosome.

protein folding is more of a chemistry issue as we are concerned with the structure of certain molecules 'after they fold' into an energetically favourable state. It's not so much about "what are these proteins doing" and more so, "if I give you this molecule, what does it look like?"
