    so, when you remove the end of the stepper motor it does not rotate - is that because it needs to stay centered? Also, is there a way to just keep it moving in one direction using precise steps with this setup?

      It needs to stay centered. Without centering, it won't rotate

    Is it possible to do something so that Arduino knows what position the mechanism is in now?

      I don't know how to pinpoint the exact position of the mechanism. But you could add an optical sensor to set the mechanism to the initial position.
