It definitely makes sense, Eggman is a commander, Bowser is a warrior. One commands their tropes from behind the lines, the other fights alongside them. The king of the Koopas is by all means a warrior that leads by example and charisma. Put that up against a strategist with all their resources exhausted and it is easy to guess who would win in a battle.
One thing that anyone familiar with Bowser's portrayal in games outside the mainline series (mostly, therefore, the RPG games, which significantly flesh out who he is deep down) would know for certain is that Bowser would have jumped, without any hesitation, in front of his troops to tank the Death Egg beam even in his base form, or his undead form (from which he might be unable to return at all.) He would never run from something like that. Even if that's where he could lose in a fight like this, he wouldn't even give it a second thought. He may not be a hero in his own universe, at least not from the perspective of, say, the Toads or Mario, but man... if he isn't the kind of leader you can respect for standing up tall and strong in front of those who depend on him - even if he's bad at putting how much he cares into words.
