I found Monsters vs Aliens to be underrated. Ginormica is my favorite character in the movie. And fitting that you added Napoleon Dynamite cause I also like that movie too.
Two posit my two cents, I think Galaxar being mediocre works well for this movie, because Dreamworks IS known for their stellar villains/antagonists. They're subverting their own trope in this movie (though probably not intentionally). If there is one thing Dreamworks is going to do, its trope subversion, including their own.
You make a great analysis of the whole movie but the boss wasn't meant to be taken so seriously. What made him a threat was that he had all the means to destroy the planet because of his tech and brain, so he thought he could afford to be arrogant and overestimate the heros which was their edge above the villain. If the villain was very serious and disciplined- he would have obliterated them very easily. Because of his silly arrogance, he didn't think of them as a real threat and thats how they were allowed to get away, survive and ultimately achieve victory! The boss was both amusing and a threat because he had that capability to do insane damage and the ability to be serious if he wanted to and if he did, it could have easily been game over.
