Depends on the scenario. Occasionally, you free roam as other characters. Most of the time though, it's Naruto.

There is a side mission where you must collect all the cursed dolls. You do it, and when it's done, there will be a routine paper that you must deliver to Tsunade (as shown here before the story). Once you delivered this, bam, you can play the story
As for unlocking Minato, Taka Sasuke, & Killer Bee (& also Lars), you just need to collect as many Storm Points as possible
