Showing how to create overlay with original image in ImageJ

  • This video looks at how to take the cell outlines generated by the automated process in the macro we use and superimpose them over the original image. We do this in order to see how the structures the macro is detecting compares with what we see in the original image. It is also useful if you want to make a figure to show others what is being counted.
    The macros referred to in this video can be found here (right click on link and select Save As...):

    Thank you so much for sharing this! I've been trying to make something similar, but I'm still learning the basics of ImageJ and programming in general. Having your macro as a jumping off point is super helpful.

    Is there any way I could export the overlay without the image underneath?
