While it's very unusual for the Chief to actually disobey a superior officer what's neat about this scene if you think about it is how how different the respect and loyalty other commanding officers have garnered is compared to Del Rio. Jacob Keyes and the Chief clearly had a certain level of trust and possibly even friendship and the Chief was fully willing to not only follow all of Keyes' orders (save his last one to pull out) but also was fully willing to go in and rescue him no matter what it took. Lord Hood clearly trusted the Chief to an exceptional degree and the Chief in turn gave him proper respect and he could give his thoughts on a situation properly. Miranda Keyes and the Chief also worked well together with Miranada backing the John in any way she could and the Chief performing all duties Miranda would assign to him. All three were completely duty driven and prepared to do whatever it took to protect the human race. By contrast Del Rio was arrogant, cowardly, incompetent, and clearly unable to maintain proper composure and authority. And thus he's the one officer we see the Chief defy readily.
When I first saw this cutscene, all that went through my head was me saying to Del Rio:" Do you know who you're talking to? You're yelling at the Masterchief AKA, someone who could probably rip your head off if he wanted to, or if you get him angry enough."
If he arrest master chief, there will be hell to pay on all military installations the knows master chief. There'd probably mass rebellions by all UNSC personale that are loyal to the chief because he was the man that had the biggest balls to face the Forunner, Covenant and the Flood and still gets back home to civilization and still looks badass in his battered armor. I'd even bet theres a cult for the Chief himself called the "Followers of The Spartan".

At the end of the game, Del Rio is fired completely from USNC Infinity and is replaced by Laskey and goes on a "quiet vacation", but in Halo 5, he comes back as a senator who has such bad blood against John that he tries to turn everybody against him but it fails and he ends up having to retract what he said originally about him being a "Bastardised version of the Spartan program"

This is no different than Floodgate: Closing. Even then, it was more interesting and had more emotion in it. From the Humans and the Elites learning to work together, to making a decision that would affect the Galaxy, to Chief working with Guilty Spark. Former enemies becoming allies. Look at Del Rio's face. It's static! He yells at Chief and the only thing moving is his mouth. The animations are really, really bad!
