I remember as a kid, I struggled trying to beat blue eagle even on the easiest difficulty, mostly because I wasn't smart enough to utilize my units' skills well. Now, I was able to beat the mission by capturing the GLA base in the first phase and building scud storms. I never knew you could just instead send four humvees with snipers and missile defenders inside to single handedly destroy the base.
If you let the wave leave the map normally, you'll get 25-30 rescued men. By hurting one man, you get 50 per wave. So it only takes 2 waves to complete the mission. My guess is, there is a line outside the map where the game count 1 when a unit passes it. Hurting a man cause the rest of the wave to get stuck near that line and get counted 2 or 3 times. Because they can't disappear unless the entire wave leave the map. But for some reason, you can't get more than 50-55 per wave.
Dont do it, its for noobs only, i can kill you faster than you can build the scud..... ctrl+1 something wich will shoot then click on the scud wich is not build press shift+1 and now you hold the thing wich is number 1 but you actualy hold the scud aswell so now ctr+shoot somewhere on the map, dunno if i eplain it right, my english is not good and i did played it for years, but i'm "hovno" one of the best players of my time (2005-2009)

Yes I think that with a little more research and adjustments, we can find better strategies for Brutal difficulty.
Why do you hurt single infantryman in every wave of mission 3? Does his slower arrival helps you?

It's a timer program called LiveSplit. Pretty common among speedrunners.
